The 23-year-old midfielder initially joined the Imps on trial during pre-season and after impressing in a number of friendlies, was awarded a short-term deal at LNER Stadium.
Following his permanent move to City, Howarth has gone on to feature 17 times this season, scoring twice in all competitions.
Speaking about his contract extension, Remy said: “I couldn't be happier and prouder to be a part of this football club, I have enjoyed my time so far working under the Gaffer.
"I'm so grateful for the support of the fans and I look forward to feeling their support behind us in the stadium soon."
Imps boss, Michael Appleton added his thoughts saying: “Remy is a young player who has worked very hard this season. We are delighted to see him commit himself to the club beyond this season.”
